Yes, although the pronunciation may be the same, but it is in fact different.
For both Taekwon-Do and Taekwondo teach in the way of hand and foot, it is Taekwon-Do that emphasize in the way itself, thus it is separated between "Taekwon" and "Do", put the "-" in between, makes "Taekwon-Do".

Aside from fight and self defense, Taekwon-Do also teach its pupil lot of things such as moral culture, courtesy, integrity, self control, and indomitable spirit.

Both of Taekwon-Do and Taekwondo emphasize in footwork, but Taekwon-Do utilize the handwork as well.
In a very short explanation, Taekwon-Do is a martial art originating from Korea. Taekwon-Do means literally the way of hand and foot.

While emphasizing on footwork (kicking), Taekwon-Do does not neglect its powerful handwork (punching, chopping, thrusting, etc). Instead, by combining footwork and handwork, Taekwon-Do makes a very powerful fighting as well as self defense.

Moreover, please be informed that Taekwon-Do is different from Taekwondo.
